As this was very possibly a mix up, I downloaded it on a different machine, tried it, and there is no console window turning up for me. Maybe check that you copied it across correctly - delete the Alchemy folder and replace it with the new version.

Thanks for the reports.
Basically the library Alchemy uses to save PDF files (iText) does not support transparency in gradients - so as a work around I hacked the code to include the alpha data. It worked straight away in Apple's default PDF reader Preview, but unfortunately I didn't test it fully on Windows etc...
As long as you are not using Gradients it should work normally. If you do use Gradients, then different PDF readers will react differently. The worst case scenario is that the files will not even open, otherwise only the transparency may be lost.

The Export > Transparent PNG should still work fine.

I downloaded the new version. Extracted it over to My Documents. I just tried deleting the whole thing and then re-extracting it. It still does it. This started after I was using the 007-pre version.
